When files refuse to sync, I usually find that if I open them the issue is revealed and usually all that is required is to make a small change to the content of the file and save or sync it back to OneDrive for Business allows the sync to succeed. I believe if you think about the purpose of OneDrive for Business from Microsofts perspective, as competition for Google Docs and stop trying to make it a replacement for your file server it works much better than when you try to fight it.
